I think its Tifa because all of the fatcs when you put it together, Tifa is the obvious choice. Here are reasons:
1. Cloud joined SOLDIER to impress her.
2. He kepy his promise to her that he would help her in need.
3. In the Lifestream we found who the real Cloud was and who he cared for.
4. The Higwind scene near at the end of disc 2 (not going into detail)
5. in "Case of Tifa" novel Cloud says he's happy he's with her and wants to live a normal life with her. In other words, a family.
6. In the Reunion Files of Advent Children, Nomura and Nojima called Tifa a "koibito" which in Japanese, means a lover/sweetheart. Why would they give her that name for no apparent reason?
Also in the Reunion Files, Nomura said that Cloud speaks with his eyes. And that can be proved in these pics.
And this scene right here, a lot of people miss this because it lasted half a second. In the A.C. script it read: "Cloud made a shy smile to Tifa"
There really isnt anything to prove in Dirge of Cerberus because it focused on Vincent. But when it did show Cloud and Tifa it seemed they wanted to stay in contact with each other.
He should fuck Yuffie. That is what I would do. Seriously though, Cloud is asexual, he didn't show any care or love to Aeris until she died. And he stopped getting a boner around Tifa after he moved from Nibelhiem.
He might've for a time, began developing feelings for Aeris when they were together. But after she died, there isn't much more that can be done. It's sort of unhealthy for any person to continue falling in love with someone who's already passed away.
So while Cloud and Aeris might've had a future before, seeing as Cloud now has/wants to focus on just living and moving on, not to mention how Denzel and Marlene now look up to him as some sort of father figure--along with Tifa as the motherly figure--it seems far more likely that Cloud could end up with Tifa in the distant future. They're childhood friends, they meet eye to eye on many things, so it's an affinity that could go well later on.
I used to totally be an AerithxCloud fan. I think it was because I played Kingdom Hearts before Final Fantasy VII. I despise Tifa with everything I own but I think I've grown on to the fact that Tifa and Cloud are a good pair. Aerith loved/loves Zack in the first place. And true both she and Zack are dead.

I think that the reason why Cloud a "little" affection for Aerith was cause he was "Zackified" but once we found out who he really was, he was meant to be with Tifa.
As much as i hate saying this i do think Cloud loved Aeris more. The thing is the relationship would actually work with Tifa. Seeing as shes not dead, and at the bottom of the pond.
Did anyone else realise that when Cloud dropped Aeris into the lake, it shows one shot of Cloud standing up, to about waist depth, yet when Aeris floats down the lake is infinitly deep? Unless there was a strange sudden drop in the lake-bed, thats something they missed in editing.

Yea lets be a fucktard here and use graphics, animations, and FMVs as proofz. After all FMVs speak a thousand times more than in-game quotes. Its plain obvious by these quotes here:
"Oh i wanted to be noticed by you"
"I wanted to impress you"
"I used to stalk-I mean watch you from my window"
"I wanted to be your hero"
"I wanted to protect you"
"Tender memories, secret wishes....blah blah blah"
None of those quotes beat out Clouds undying love for Aeris. He will always live in the past and slit his wrists until the day Aeris comes back so he can get blowjob with her in the flowers.
